How are people modding TSM? What programs are they using?!
SimPE for Sims 2 was awesome. The version for Sims 3 (s3pe) I can't figure out for the life of me and I just fail entirely at using it...

What is it you want to do?
s3pe is a must for everything as far as I'm aware. I found it quite intimidating at first, but the more you use it the easier it becomes. I really like it now and am so glad we can use it for TSM.

Well I'm trying to enable different hair and clothing items in CAS, enabling them for professions and NPC's, but I can't get them to work, they are not showing up in game even with the disable clothing filter cheat activated (in particular, I am trying to make armor wearable as regular clothing.)

Enjoji already unlocked the armor for use as regular clothing, you can find them in this thread....

It's not just those though (and a few are missing from that particular mod), there was a bunch of others I wanted to try my hand at modding slightly, mostly enabling for NPC's so I could dress non-Heroes.

Shimrod wrote about a problem with NPC's and clothing on his forum. I don't know if this will apply to the problem you're having but here's what he said anyway...
"There is an issue with NPC sims however. Even though sims can walk into town with the new clothing, the clothing can't be placed on them unless, apparently, they are a pirate or noble. The workaround for this that I've found is using Grimreefer's Medieval Core mod with the Debug Interactions enabled. Click on the sim, use 'More' and then 'Sim' and 'Faction' where you can choose Pirate or Noble for the sim, and the appropriate clothing for the faction will be available for this sim. Presumably, choosing the faction has given the sim the PirateHidden trait or the NobleHidden trait; these sims become true pirates or Nobles and can be seen doing the pirate or noble idles thingies like calling the birds or playing with the dagger.
Another issue is one item of clothing, the Sorceress dress. This is a presale item supposedly, and will not show up on Heroes unless unlocked. For some reason I can place this clothing on NPCs when using the dresser, I don't know why this works.
When using Edit in CaS on NPCs, the clothing will not stick, it doesn't work (works fine on hair and hats though). Taking the sim to the dresser with Plan Outfit for Other Sim works fine, but be aware that the Grimreefer mod also has the option called 'Plan Outfit', which will take the sim into the dresser version of CaS, and clothing changes will stick on the sim."

That's what I've been doing, using the "plan outfit" interaction from Grim's lovely medieval core, it works like a charm for changing clothes (like dressing up my guards!) but certain hair/clothing items simply don't show up for NPC's in CAS. Will changing clothing categories around in s3pe fix this?

Have you been marking it as true for NPC's in s3pe?

One of the difficulties I've had is in trying to overwrite the original CASP files. If you copy the CASP, and give it a new unique ID it should show up. This is what it took to make male clothing available for maternity clothes.
