After playing for a long time I noticed many of the empty houses I placed don't get filled. I am on week 45 in my main game. How long should it take for the town to get lots of new sims and fill up? I placed many couples and young singles soon after starting and I expected them to populate by now.

Check the houses. Sometimes I find something wrong with the routing or even as simple as something blocking the front door. Do you use mods? Some mods won't move sims into houses unless they have certain items. Could be too that some of your houses are too expensive for the families moving in.

In the base game town I put several houses under 20k along the one road near the stadium that has about 6 lots open. I keep a mod free game so it can't be that and I used default houses that were furnished so I amagine the logistics should all work out. But it's pretty much stayed the way I left them except they are older. No wealth gain or skill or career advancement. No moving or story progression. I have story progression on but I play with no free will. Will that affect all sims or just mine?

EA story progression is, to put it kindly, poor at best. If you want your town to populate, careers' to advance, marriage and kids occurring throughout the town, get something like Twallan's Story Progression. Pescado's Awesomemod also has a story progression option, but it is a core mod, so consider which type of mod you want to introduce.
